I'm uncertain, but I think I recall the skrulls being owned by FOX as part of the fantastic four deal.

Fox owns the Skrulls, but I remember reading that they didn´t own the Super Skrulls,so those were the ones Marvel planed using.

Hmmmm.. like the animated Ultimate Avengers 2? That could work. but I don't want an alien invasion crammed in there with Loki (and [god willing] thanos).

More along the lines of "The Ultimates Vol. 1", and maybe not with Loki & Thanos, but for a sequel perhaps.
