When Laurie is on Mars trying to convince Jon to save the world, he says he sees himself Waistdeep in snow and killing someone. In the film this is true, he goes to Karnak and kills Rorschach. In the GN however he doesn't leave Mars again. Whats that about?

Are we talking about the same graphic novel?

Yes, Dr. Manhattan does leave Mars. He and Laurie teleport to New York after their chat on Mars, then they go to Karnak and Doc blows Rorschach to smithereens, just as he does in the movie.
